I have written a novel with a writing partner, and we are about to submit to my literary agent. Is it preferable to submit under a single pen name, or to use two authors' names on the cover?

An agent will want to know that you are two writers, so definitely use your names in the query. There will be plenty of time down the line to decide what should go on the cover, and this will be something that your agent will help you decide.
