Go to http://www.collectionscanada.gc.ca/ciss-ssci/041002-2000-e.html and set up an account, register your books, and shazaam!
You're supposed to send a copy of your book to the archives, in return for the free ISBN; I have no idea if they ever actually enforce this requirement.

Yes; you will get automated follow-up emails if you don't send it in.
I think my first one came at the 1-year mark, however, so it's not intrusive. It's also super-easy to submit your manuscript online.
