Forgive me if this has been addressed before, but I never thought writing novel would be the easy part compared to all the other minute things you have to deal with concerning the packaging and presention for agents and editiors.

Abbrevations.

An example. "My parents found a dirty mag. under my bed."

Should mag. have a period or not have a period?

What's left of my sanity thanks you for your input.

That's a good question right now.
No period.

In the example you've given, it's not so much an abbreviation as it is slang. As slang, "mag" is a word in and of itself.
