How long to wait before following up a query?

Depends. Did the agent give you a timeframe?
If so, abide by that timeframe and give it an extra week or two for holidays, acts of deities, etc. Otherwise, if nothing is on their website and they never told you how long it would take, by all means follow up in three months.
