Probably not the best place to post this, but here goes:

My WIP2 has a number of reports (business type, police reports) and a newspaper article. These, I have put in Courier, while the main text is in Times New Roman.

Is this okay or must everything be in the same font when I get to the submission stage?

Also, the newspaper article has big fonts for headlines etc. :e2BIC:

I've seen different fonts used in books when a note was had written or it was a newspaper article

I would think--and this is a best-guess--that a single font would be used for submission, with the "special" text double-indented from both margins. The publisher would be the one deciding what fonts and sizes would be used for the various reports and articles.

But as I said, that's a guess. I happily bow to the authority of someone with actual experience.

Setting these reports and articles apart from the narrative story seems a reasonable thing to do, tho' of course the final appearance is going to be the editor's/publisher's decision (as Maryn says). I'd keep doing what you're doing until an editor suggests otherwise.

My novel had 2 different fonts, but I changed one of them italics when I began submitting to agents. I think I read that I should do that somewhere, but I have no clue where...

A couple years ago, I saw a manuscript from an author who was doing the final edit before it was published by a major house. She had some different font requirements in the manuscript. She didn't change actual styles in the manuscript; rather, she identified them with a line of text for the printer. Everything was in standard manuscript format.

Not sure how it would look for something in the submission stage.
