Issue with Kindle formating

I just finished my book and it's being marketed on Amazon by Create Space. Now the print version looks fine, but I submitted the same manuscript to the Kindle program and the formatting is off, sometimes chapters just appear mid page and other formatting issues. Any thoughts on how I can correct these issues or advice? I'm new to the whole Kindle thing.

microsoft word is the original file i used for the book, and it is fine for the actual book, but in kindle the formatting is way off on the chapters.
