When you disagree with the author's choice within a story...

For me, I blame this sort of thing on the character, not the author.

Some of those choices are precisely the trigger of the story.
Let's say Neo, in The Matrix, chooses the other pill, that would be just the end. Many stories are on a what-if basis, and there you'll find plenty of odd decisions.
