Basically, a book that I'm trying to get published has a prologue, and occasionally agents or publishing houses will specify wanting a certain number of sample chapters to attach to a submission. Should the prologue count as its own chapter?

I would say yes.
Remember that when an agency asks for three chapters it's always the first three they want, not three which you've selected from all over your book.

Prologue pretty much always counts as the "first" chapter anyway. Which is often why you'll see "Three chapters or first fifty pages"
