I apologize if this has already been asked, or if it is a dumb question, but I'm curious.

This is just a hypothetical, but say someone queries an agent with minimal sample pages and gets a request for a full six weeks later. Well, since the initial query, the author made some revisions to the MS and lowered the word count by a few thousand words.

Would this be something to mention to the agent? Or would the author just send over the revised MS, despite the word count not matching up with the query?

I'd just send the manuscript with the correct word count listed on the title page. A few thousand words probably isn't going to make a difference, unless that drops the manuscript to under novel-length (~50k).
