I sent a short story to Aurealis a while ago and recently was told it was through to the next round. They mentioned it was over long as part of the feedback.

Since that was awhile ago, I'd already shortened it based on rejections from other places and crit group feedback. Is it alright to ask if I can send in a shortened version? They haven't asked for a resubmission since it's not a rejection yet.

If they haven't asked for a rewrite, it seems unwise to send them one despite the comment they made. If they accept it, you and their editor may trim it together.

Keep trying, I'm sure you'll find a place for it. And of course, best of luck with Aurealis!
