Footnotes and Continuity

Is there a general rule of thumb on handling digressions in topic? I'm writing on a subject that frequently refers to other topics that require a separate explanation of their own. I'm trying to balance clutter reduction while maintain a steadily moving narrative. I don't know what the average reader prefers: Footnotes or digressions in the narrative. Any recommendations or ideas would be greatly appreciated!

Endnotes can be your friend in this regard. Oftentimes, the endnotes can be another book unto themselves. Look at the way Robert Caro does it. The endnotes in James McGrath Morris's biography of Jospeh Pulitzer are spectacular in this regard.
