When did Amazon start charging sales tax for e-books? I just gifted my $2.99 ebook to a reviewer and they charged me an extra 25 cents in tax. That's the first time I've noticed that on an e-book.

Depends on the state where the sale was made. Amazon has agreed to sales tax in certain states...

Personally, I don't see a big fuss in paying sales tax on e-commerce. You pay it elsewhere...

We have VAT in many countries, which is pre-included in prices, never even thought of sales taxes, honestly. Are they added afterwards, not on the display price?

Yes, added afterwards, and you aren't shown it when you buy with one click until you get the receipt after the fact, so if you use one click, as I think most Kindle purchases do, you may no know how much you are really paying until you've been charged.
