Do editors, and agents to for that matter, like it when manuscripts contain three stars between non-connected paragraphs? Or should I just remove them?

Leave 'em in. It can't hurt and it makes it more obvious there's a section break.

In print you would tend to have a gap to indicate a section break of this kind, and only use the three stars where that gap would fall somewhere ambiguous - at the bottom of a page, say. But nobody will care if your three stars are technically superfluous.
